I'm having this happen too, and it started getting more intense after (what I think was) a partial opening of my crown chakra. I was meditating with a swami at a local meditation center, and after 20 minutes or so of the throbbing and flickering and streams of flurrying thoughts (subconcious crud surfacing?), I briefly entered a state of expansive clear white light in my head, with a sense of all-pervading peace. I did some googling and found the following article, which may be of use to others:

I've been trying to meditate more and get back there ever since

I seem to be having both kinds of throbbing focus occurring, sometimes sequentially, sometimes together -- what does it mean?

My guess is that the kundalini/spiritual energy is finally rising up the chakras but is meeting resistance in the specific chakras mentioned (third eye, crown) and the throbbing is just the energy trying to clear out all the crud in it.

Anyway, it seems like we're making progress, I'm happy for you Redline
