I agree with the previous poster, confront her alone (try and do it without getting into a fight) saying that you know and that you want her out of your mothers life.
Confront your father as well; and give him time to expain... Who knows and he and your mother may have an understanding about this situation?
You can tell him that you do not want your mother seeing hurt; but remember that it is still his life and he has no obligation to you to stop the affair.
