I used to have this problem, and I was very depressed. i couldn't stop from thinking some negative thoughts over and over. It got so bad I almost took my own life at one point.
What I did was begin using a replacement technique, where each time the negative thoughts came I would replace them with pre-planned positive thoughts.
I had many nights where I could barely sleep because I was literally fighting a war in my mind. It was extremely frustrating and I had to take sleeping medication for a month just so i could get some sleep at night.
For me, the key is what am I thinking about... I still think alot, however, it is now focused positive thinking. Every negative thought, I look for a positive in it. It's actually a great way to raise your own level of awareness. There is something to be learned from a percieved negative and that becomes a positive.
It seems as though when there is alot of negative thoughts, our subconscious mind is trying to work through a problem, and imposing on our conscious mind. So I can see where meditation as others suggest can be helpful as well.
